It is definitely a mix and match.
If it is a 61 trans he will need some tall tires for the highway.

Yes that does look newer than the 1200.
Concerns over having a 1200 carb on a larger engine.
I would make sure it is not running lean.
Yes that is a normal machine tooled area.
And that is one of the spots a 12v flywheel hits.
If it is a 66 1300cc the carb probably is not that bad. If it is a 67 1500cc or the 68 to 70 1600cc then it is likely to be very lean. You will notice right away as it will bog with acceleration and run hot at cruise. Sorta like low pressure on fuel injection.

VW engines can become bottomless money pits real quick!
Don't forget that your original project was to get the trike running and see how it ran. I'd say get the needed parts as identified so far, put it together, and ride it around some and see how it does. Don't plan any long trips! Just putt around town till you know better what you've got.
If you have a trailer that it will fit on, great. (Plan B "Breakdown" for recovery.) If not, if you have a vehicle with a trailer hitch, you can cobble up a front wheel carrier to get it home Google will help you with ideas.
If you haven't ridden a trike, ride it a while before you start sinking $$$ into it.
Just my .02
