Half shafts?

I have a 2006 Harley Ultra Classic with a CSC trike kit installed. Recently while riding to work I started hearing a metal on metal grinding noise from the rear area. The noise isn't there with the motor off and pushing the bike back or forth and seems to come and go. It can go away at around 25 mph but will come back when I let off the throttle. At first I thought it was a wheel bearing hub and was able to wobble the wheel whith the rear on a jack off the ground. I replaced the Wheel hub bearing but the noise has remained. With the rear end jacked up, I don't hear anything when rotating the wheels. I'm wondering if it's the half shafts?
 
That's a possibility. If one is going bad you will hear a grinding noise from the joint failing.
 
I think I have it narrowed down to the trans output shafts. In neutral, there is no noise. I put the trike up off the ground so I could run it in gear. The noise happens only when in gear and comes from the output shaft area. I drained the trans fluid that I changed a couple months ago. Seemed like a lot of fine metal particles. Also found a small piece of aluminum around the inner part of the pulley from the trans to the engine.
